Abstract
We propose to develop fully probabilistic methods for phylogeny reconstruction of unaligned sequence data using Markov Chain Monte Carlo techniques. Statistical models which encapsulate the important features of the evolutionary process including base substitutions and insertion/deletion events will be investigated and the sensitivity of inferences based on such assumptions assessed. The methodology will be applied to the use of DNA in investigating developmental and body plan evolution, and investigating genome history.
