Abstract

The aim is to develop an enhanced algorithm to predict the docked structure of two proteins or two domains. We will develop: (1) a novel and fast procedure to identify putative complexes with shape complementarity using implicit (i.e. analytic) surfaces at different resolutions; (2) a fast, multi-resolution, accurate approach to model electrostatic interactions considering both components as low dielectric media within solvent using finite difference Poisson-Boltzmann calculations and (3) an approach to evaluate both if two protein domains are closely docked and if so to predict their structure. We will disseminate the methodology to the community.
