Abstract
Computational approaches can offer insight into the mechanism of protein folding and unfolding. We have a novel protocol for unfolding a protein from its native state to a metastable intermediate state based on an iterative procedure which inserts solvent molecules into cavities and allows the system to relax using short bursts of molecular dynamics. We now wish to improve the versatility, efficiency and accuracy of this approach as well as designing protocols to encourage further unfolding and most importantly to begin to refold the protein. A key part of this project will be validation of results against the available experimental data on well-studied proteins.
