Abstract

The project will develop a database of macromolecular surfaces from the databank of known three-dimensional macromolecular structures. Novel algorithms to search this database by surface similarity criteria will be developed. Based on algorithms developed for the matching of medical images, the new algorithms will seek local and global similarity, take account of the chemical nature of surfaces, and allow for limited conformational flexibility. The utility of surface similarity searches is to predict functional characteristics of new protein structures, experimentally determined or predicted from sequence. The ability to locate similar surfaces in known and better characterised structures will enable prediction of ligand binding and active sites, likely types of bound ligand, and surfaces associated with interaction with other biological macromolecules.
