Abstract

With the recent growth in protein structure a wealth of information is becoming available about proteins and their interactions with small ligands (substrates, cofactors, drugs). This proposal seeks to classify protein-ligand interactions using a fast similarity matching method called geometric hashing. Many proteins interact through similar modes even though the proteins do not have significant sequence similarity or share the same 3D fold. We will classify protein-binding sites based on their local 3D atomic similarity (as opposed to existing databases that classify according to sequence or 3D fold similarity). This will also allow screening for new binding sites in structurally determined proteins of yet unknown function.
